Calibration problems

Running ReplicatorG 0007 on Mac OSX Leopard.
My makerbot pauses after getting to each point, and sometimes starts moving to the next point before it reaches the current target. I think this has something to do with the parameter PACKET_TIMEOUT in configuration.h in the motherboard firmware (v1.3)
The default value of PACKET_TIMEOUT is 1000. This causes a long pause after each point. Adjusting this lower decreases the pause, but increases other problems. If I adjust it too low, ReplicatorG sends too many commands too fast and everything goes haywire.
Any ideas on how to solve this problem?
